The most recent versions of MakeUEF support the transfer of Atom tapes:

In fact, Fraser Ross emailed me v2.2 (which features some Atom-specific fixes)
a mere THREE MINUTES before you posted to the ML! :)
I'll aim to get the latest version uploaded tonight/tomorrow, but if you want,

Well hopefully, our first batch of Atom UEF files will appear at
http://www.acornpreservation.org/index_other_atom.html within the next week or
so (presently a dead link)
We'll also be providing recordings in FLAC (Free Lossless Audio Codec) and CSW
(Compressed Square Wave) formats, as well as hi-res scans of packaging,
documentation, media etc.

I'm pretty sure you'll know about this already, but there was loads of Atom
software on Wouter Ras' old Emulator page (which I now mirror here:
